Hmmm, if the minis and full size were from the same batch of filling, the big one might just take longer. If they were different batches, the big one might just not have gotten boiled down enough? Or boiled too long after adding the cornstarch. I think I would try spooning as much out of the crust as possible, mixing up more cornstarch with a little water, blending into the existing filling, and reheating just until it thickens.
